If I give my son a second middle name, can he still be a Junior?

My first son is due May 11th and I am thinking of naming a junior. I will give him his dad's first and middle name but I also wanted to add another middle name, just to put a little something in there from me. Of course he will have the same last name as dad too. But can I do that and he still be a Jr. or would that make him a second? or what? Just a little confused, some people say it would be fine others say he would not be a Jr. if I did add the second middle name.
