We got a kitten a few weeks ago. She's about 3 months old. While I was cuddling on the couch with my hubby she kept trying to butt in between us. After that, she put her butt against his neck and next thing I know, his neck stinks. Did she spray him and if so, why. If not, what did she do?

No, she didn't spray on him. It's possible that she had just gotten out of the kitty box though, and hadn't cleaned herself, so she rubbed against him, and made him smell. Tell him to wash his neck, and he will be fine.
