So my son is 5 and he has trouble with certain letters, and saying them in words.. i would say about 90-95% of the time you can always understand him so i haven't felt the need to have it checked out since i figured he'll grow out of it.. I try to help him as much as i can but he starts kindergarden soon and im afraid he will be made fun of or shy away or get frustrated with people who dont understand him..
What should i do?

It sounds like your ds has an articulation issue. What are the sounds he has trouble producing? Children develop sounds at different ages. Most baby will make the d, b, m and p sounds. Sounds like r develop latter. Depending on the sounds your ds has trouble producing your local district school may provide speech therapy. But if the only speech issue your son has is articulation he might not qualify for speech unless the articulation issue is drastic. At the age of 3 my ds could not produce the m sound. Since that is a typical 6 month (or there about) sound my son's delay qualified for services. I would suggest contacting a private speech therapist and getting your son's speech evaluated. This would let you know if you need to be concerned or not.
