Yes your Dr can totally give you a medical exemption which works better than most exemptions honestly.
Tell your MIL to drop it. Sometimes you have to be firm with people about it or they will never stop.
Every state has different exemption allowances for school. You need to find that out as far as dealing with school.
But that aside - your MIL has NO SAY in whether or not he gets vaxed. She is NOT the parent, you are. And that would be my opinion even if he had no reactions. He was hospitalized - they don't just "grow out" of stuff like that. And even your doctor doesn't seem comfortable with giving him more. I think it's safe tp say your doctor knows more than your MIL.
Tell her one of the following:
-I've discussed it with his doctor and he feels that it isn't safe to give him any more vax.
-I did the research and I only need *insert appropriate exemption* and he won't have any probelms getting into school.
-I appreciate your concern, but in the end, I'm his mother. I would appreciate if you stopped pushing the issue. If you continue bringing it up, I will have to assume that you don't respect my parenting and will not be able to let you have him alone since I obviously cannot trust you to respect my wishes.
Here are some links to help with the exemptions by state:

i cant believe she would even consider telling you to vaccinate again after what happened! just because he is older now doesnt mean his body wont reject the vaccines like before! thats terrible!!
just politely inform her that there are these awesome little things called "exemptions" and they legally allow your kid to go to school free and clear of vaccines. then tell her that your "doc says it wouldnt be a good idea to vaccinate after what happened before".. if your doctor actually thinks this, take her with you so she can hear for herself.
if i were you, i seriously wouldnt even entertain the thought of putting my child at risk.. what if you vaccinated and that happened again?? and he made it this far without contracting some "deadly" disease, so that shouldnt concern you. or, if it does, take heart that kids older than 3-4 months rarely die from these diseases, particularly pertussis [virtually ALL infant deaths occur in those 4 months or less]
